I managed to keep my xml pages and copied them back, which I guess is part of the awesomeness, however why was I able to delete the side menu content outright?

I guess your side content was in a Component, which means you need to also copy /data/other/components.xml

The default content can be deleted (unfortunately) so you may have to re-install from scratch.
