A few days later the problem seems to have gone away, maybe it was a caching issue?
Anyhow, all seems good now.
I also switched to the Admin_Header_Footer plugin for file uploads and that works well also (although I had the same problem as above, it did not work the day I installed it but now a few days later it works fine).
